I've not had any issues with Montblanc Permanent Blue. Rock solid water permanence. Behaves very well on good paper. It does feather a bit on cheap copy paper, but I was also writing with a medium cursive italic. I expect it would be better behaved out of an extra fine nib on cheap paper.

I use Rohrer & Klingner Salix and Scabiosa regularly. Both are extremely well behaved. They are both very dry feeling inks and so you will probably get a little feedback from the nib, but otherwise really nice inks to use.

I've never had a problem with clogging. R&K is a pretty mild IG overall. I use it in my Sheaffer Touchdown and have never had flow issues. What it does do extremely well is work on the crappiest of papers. I can use this ink on that junky paper provided for bank deposits and have no feathering or bleedthrough.
Again, just be aware that it's does cause the nib to have some feedback. Doesn't really bug me, feels similar to pencil lead.

I heartily second iron gall. I use Chesterfield Archival Vault (re-branded Diamine Registrars, sadly no longer in circulation) and ESSRI exclusively and do not have problems with clogging. Most of my daily writing is jotting notes in the margins of academic journals, and I sometimes go several minutes with pen in the air before making a single underscore. Never an issue.

I use Sailor Sei Boku and Sailor Kiwa Guro. I also have Montblanc Permanent Blue, but (my batch, anyway) is prone to start-up issues. I'm happy to have found a pen it works well in, without any start-up issues. I tried a sample of one of the blue DeAtramentis document inks and liked it.
At work I sometimes use an IG ink (one of the Hero blue-black inks that just happened to be IG). Works fine, just a little more dry than what I'm used to. Well, for that matter, I also use Hero carbon black at work, but in both cases we're talking about Sheaffer No Nonsense pens that seal really well.

I'd also second the endorsements of R&K "Salix"/"Scabiosa" as well as Sailor's "Sei Boku": well behaved and definitely indelible. Other Sailor inks, such as "Doyou" and "Chu-Shu" are highly water resistant (though some dye will wash away) and have excellent flow and lubrication.
I have stayed away from waterproof inks because, in my mind, it means it will permanently stain a pen. I want to know if my thinking is true.

While some of the pigmented inks or even some inks with strong or penetrating dyes (Sailor) have permanently stained some demonstrators/ink windows for me, the IG inks seem to not do that as long as they are not allowed to dry out in the pen. Just my experience... Montblanc's "Permanent Grey" is another wonderful waterproof ink that is very easy to clean out of pens, but unfortunately no longer available.

I've not had any issues with Noodler's-Lexington Gray. Sailor-Kiwa guro has been a great ink, but I wouldn't leave it in the pen more than 10 days to two weeks, before cleaning, or refilling. I haven't tried Sei boku yet.

I have used Sailor Do-you to successfully remove staining from some converters & demonstrator pens, left by inks from other brands such as Diamine and Noodler's, & indeed a couple of Sailor inks. Works especially well on stains from red & blue inks. Obviously doesn't work for every stain as dyes & converter/pen materials vary of course.
Re the original question I am a fan of Sei Boku, Kiwa Guro, Platinum Carbon Black & all colours of Super 5 inks. I use them for sketching on various kinds of paper, with watercolour washes. Good pen hygiene prevents clogging or staining.

My understanding is iron gall has to enter the fibers of paper or parchment and then oxidize from exposure to air in order to create its black "stain." I have no concern about this happening in a clear plastic barrel. Dyes are a different matter, especially reds.
