In case anyone finds this later, here are two solutions I've found so far, although not the desk box I was looking for:
Rickshaw bags will make a custom pouch for the Namiki - they say it's size 3XL, but they seem to speak fountain pens, so you can probably just specifiy your pen in the comments of your custom order.

Following up to my own post (does it count as a post if it's just a conversation with myself - I got all three of those products and each are great. The Rickshaw coozy is the cheapest and I tend to use it more often, but the two leather options add some heft and are good for going out and about a bit. Jemar makes a 1,2, and I think a 3 cigar/pen case. I've only tried the one, but it's made and works really well.
I didn't quite find the box I was looking for, but I repurposed an old pencil box I had around. It works well enough, but I'd still do something else if I found something a bit more tailored for this particular need.

This is a late reply, but anyway. I am happy with https://www.sakurafountainpengallery...-toyooka-craft, it takes three Emperors and a Nakaya long cigar model in one tray. Beautiful wood and finish.

Many pen stores and online retailers offer various pen boxes designed to fit different pen rainbow friends sizes, and some of them can accommodate larger pens.

I finally found the box I was looking for - although now one for two Emperor-sized pens.
It's a relatively simple lacquered box from a department store in Tokyo. I made the divider and it's just perfect for two large pens!
